I guess it doesn't matter until you get it over to an editor but think about how much of a faff it will be for you to remove the indentations in all twelve chapters, and then imagine how frustrated an editor would get doing the same!
(you can find and replace them all but it will still take awhile)
Either way I'm sure you won't be the only person to do it but a clean doc without too much formatting is much, much, much easier to work with.

I have just finished the final edit on my first chapter and have left my m/s double spaced and indented by ten clicks of my spacer bar, (typing not a strong point) now... before I start the final edit of my next 12 chapters and 75000 words do please tell Paul just how far off the mark my method is, Please...
